Texture atlas and missing images

I've forgotten the answer to this, does anybody remember how to get Texture Atlas working when some of your images are missing from it or otherwise hosed? See screenshot, the Bark of this tree shows as just a grey square and the opacity for the needles isn't even listed.
I tried exporting/importing as .obj prior to using texture atlas as well as I had that written down for a fix for something, but that doesn't seem to do anything.

What properties are those maps applied to? Someone in another thread was having issues and it turned out to be the Weight by Image Size option when there was no Diffuse colour map on a surface.
It doesn't appear to be affected by the "Weight by Image Size" option, same thing if unchecked. By properties, did you mean the surface paramters? There is a diffuse image for the surfaces (see screenshot of two of them).
So much for that idea. Sorry, I don't know why it would fail then.
