Probably a stupid question, but I'm not sure I understand what the difference is between a set and a scene.

Basically the same thing. But you can simply double click on a set to load it into a scene, while you need to merge a scene into another scene. And when saving as a subset, you can choose which items to be included from a menu. Saving as a scene saves the whole thing.
I could be wrong, but I think that a "Set" also does not include the render settings. While a full "Scene" does. So if you already have things like your background HDRI and such setup, merging in a Scene may overwrite it with whatever was defined in that scene file.

The same as it is in TV and film. The set is the staging for the scene, the whole stage including background, props and lighting. The scene is the view from the camera of the set and the actors.
