What version of DIM are you using, it is listed at the top of the interface?
Are you on a Mac or PC? What do you mean by 'both systems'?
Categories are controlled by CMS (Content Management Service) which runs as a process in Task Manager, CMS has nothing to do with how DIM works as far as I know. The two problems may not be related.
In the Content Library pane, select DB Maintenance from the drop down menu, then select Re-import Metadata to see if that brings back your Categories.
