Texture Atlas --> Corresponding UV's?

Hi,
I'm using the Texture Atlas & love the tool, but my sticking point is that I do not know how to export / get corresponding UV's on the model(s) that I am intending to use it with.
For instance, when I bring a model into Maya, etc, the texture does not line up correctly -- which is understandable, since the texture(s) have been rearranged in the Texture Atlas.
I am assuming this is likely a simple fix, but it is one that is currently eluding me. Any help or guidance would be greatly appreciated. :)

    Reimport the modified object then change the scene camera to UV View and then do a screen shot of the corresponding UV. Any enlargeent or reduction of the UV Size is done in Photoshop or GIMP. Maybe there is another way to do this but I've not found it.
