Category Organization issues, how to stop multiple of the same

Not really sure what to search to find if someone else had this problem, cause nothing came up for what I did search. 
How do I keep the categories together? I'm not sure what I did, but I reopened the app and now have a 'Materials' and 'Poses' category that is not under the default category with subcategories inside. As shown in attached image. How do I fix this and get them all back together? And is there something to look out for to not cause it again?

Fine the items in the categories, right-click>Categorise, uncheck the place they are check the place they should be (right-click to add a new sub-category if needed).
