Bake overlay textures?
Is there a way to bake all the different texture overlays into one texture?
I've tried using the shader baker but it just makes a darker version of the base texture and every thread online about baking textures is either about something different or gets derailed into something irrelevant.

For what purpose?
You need to remember that those maps control differnt aspects of the way the surface interacts with lights - bake them to a single diffuse map and you will no longer get those interactions, it will just capture a single light set up 9at best).
